Texas Mix Flagstone

We are building a new home for the first time and the builders put Hardy Plank siding on the top half of the one story house with a 2 by 4 tilted down then a 3 ft wall of Texas mix Flagstone at the bottom. The question is what should be used to seal the gap between the stone and the 2 by 4 . The builder used caulking and a lot of it but it looks terible ? need your help soon I do not want to close on the house if another material can be used that will not be so noticable.
