flagstone patio questions

#1 what is the rational behind using portland cement instead of High strength mortar to set the flagstone
#2 I have to change the pitch of the surface to get the drainage the way I want it. This means that I will have 2 and 1/2 inches of portland beneath some of the stone. tapering to 1/2" is this a problem. One person at the stone yard said the thicker the better.
#3 I was told that a better installation in Michigan is to use a Latex Modified Thinset Mortar buttering the flagstone and the underlying concrete then applying the portland and setting the stone. Is this a good idea. Not that it matters but,Bob Seager lives near my house and they said this how they did his job.
