Brown spots after sealing flagstone

I put a commercial grade water sealer on a flagstone hearth, and now all of these brown spots have appeared. It seems that they can be scraped off with a knife, but I was wondering if anyone knows the cause for this and perhaps another solution to remove the spots.

It sounds like rust, but I'm not totally sure. You should call Prosoco at 1-800-255-4255 and ask them about a solution to clean that. You can also visit their site at: http://www.prosoco.com/
